I've thought about this for a bit.
Given that it's right after Tomsula's firing, that it fits with the verse's tone, and cribbing the rumors that Tomsula was undermining him when Harbaugh was there, I think it's highly probable that this tweet is focused on Tomsula alone. He is reaping (loss of job) precisely what he sowed (shouldering Harbaugh out) in this interpretation.
The timing of this just doesn't make sense for York or Baalke. The time to subtweet about that would be after playoff elimination.

I don't think you really want that, but yes, he is pulling this from Galatians 6:7, with some stuff edited out.
Basically the "Be not deceived" part means "don't be fooled." It's not a threat in original context or as used by Harbaugh here.

It's part of the original bible passage that "you reap what you sow" comes from. I dunno, it seems like a weird Harbaughism misinterpretation of a popular saying than any malice towards SF. Harbaugh doesn't seem like the kind of guy that stews over a former employer that slighted him, especially when it ended working out really well for him in the long run.

RESHP1...This is exactly what I took out of it. Harbaugh doesn't strike me as the type of guy that hangs on to bitterness for a year. He's moved on from SF and couldn't care less. I choose to believe that he is referring to the fruits of the Citrus Bowl win that were sown with incredibly hard work all season by the THIS Michigan football team!
