The Yorks are in football to make money, not to win. They needed to hire Jim Harbaugh to win elections and sell tickets for season #1 of their new ballpark, but they blinked when he costs more than $4M a year. The 49ers want to make sure they maximize on draft picks and young players, with an inexperienced coach, so that they can minimize spending. Look for the 49ers to become the Florida Marlins of the NFL, with drastic teardowns every three to five years.

Based on the language used by 49ers management and Harbaugh today, it appears that some sort of silent agreement was reached by both parties and potentially Michigan. My guess is that as long as Harbaugh pays his buyout, and stays at Michigan for 2-3 years, the 49ers won't seek compensation upon his return to the NFL. 49ers owns Harbaugh's NFL rights for the duration of his current contract, and an X number of years beyond that. (Check Dick Vermeil's move from STL to KC in the late 90s. Vermeil retired for a year in between, but STL still got compensation.)
However, Harbaugh probably had a clause included in the silent agreement to allow conversations with selected NFL teams between today and his introduction news conference at Michigan. I don't think Harbaugh is entertaining NFL offers at this point, but he probably wants to plant the seed for future opportunities. In addition, the Davis family and the Raiders gave Harbaugh his first full time coaching position, so Harbaugh owes them at least a conversation. I would not be surprised if the Bears tried to get involved as well. The Falcons would like to, but I doubt Jim would be interested.
Oakland simply doesn't present a logical case for Harbaugh for 2015. The stadium has plumbing issues, the team has antiquated facilities, and the negotiation to upgrade is complicated by the socialist city council Oakland has elected. Mark Davis has had to initiate talks with San Antonio (!!!) to get the Oakland folks to come negotiate with him. On the field, the Raiders lack young talent, and they still owe a number of draft picks to Cincinnati for Carson Palmer. They have had to overpay for aging free agents just to fill roster spots, and breaking the bank for Harbaugh in 2015 may put the rebuilding effort further behind schedule. The Raiders need an "Alan Trammell", a coach who would take less salary, lose a bunch of games, and teach the kids how to be pros.
However, the Raiders are rumored to be a candidate for relocating to Los Angeles. With their previous history (check Ice Cube's 30 for 30 entry), the stadium negotation should be easier, and by the time the stadium is ready, they would have recovered the lost draft picks. The 2018 Raiders may not win more games than the 2014 version, but the future is a lot brighter, and Jim may want to consider the job, and Mark Davis would not be so hesitant to pay him $10M a year.

Harbaugh's representatives are quietly floating the Michigan rumors to maintain leverage.
Only Jim, Sarah, his agent, and potentially Jack, know which direction Harbaugh is leaning, and none of them has said anything about any suitors on the record.
Let's see who blinks first. Michigan, under Jim Hackett, seems to be doing a good job of keeping their eyes open. Unfortunately, Hackett's opponents are irrational (See Davis, Mark and his Brian Kelly rumor; and Jed York threatening to fire Harbaugh before the end of the season.)

Jim Harbaugh can care less about what Lloyd thinks and says. Jim Hackett and the Athletic Dept, however, can google the history between Lloyd and Harbaugh. By publicly endorsing Harbaugh and maintaining silence on Les Miles, Lloyd is signaling to Jim Hackett that he will not interfere with a Harbaugh hiring. However, the same courtesy is NOT extended to Les Miles, and no one can seem to pinpoint the issues Lloyd has with Miles other than citing rumors or innuendos. The silence intends to draw Hackett to vet Miles with Lloyd. In addition, since the probability getting Harbaugh is much lower and the timeline is much longer, he just bought his guy Debord a few extra weeks to engage and develop a plan C (Not Harbaugh / Not Miles) candidate that Hackett will accept.
Rich Rodriguez never had a chance. Lloyd is the kingmaker and will continue to be the kingmaker until he passes or Jim Harbaugh wins the NC with Michigan.
This also makes me wonder what Lloyd thinks of Brady Hoke's performance this year. The insiders must be extremely alarmed.

Eddie D was investigated for a bribery scandal in Louisiana for gambling interests. He passed the team to Denise York, his sister, to keep it in the family after his indictment. Jed York is Denise's son and represents the family in the Bay Area.
Jed is young, but he is actually a fairly reasonable guy. His inexperience has led to a number of missteps, like hiring Mike Singletary and the unfortunate tweet on Thanksgiving night. The York family took on quite a bit of debt to build the stadium, and they are very reluctant to overpay for coaches or players. By all reports, Harbaugh has had a good relationship with Jed until Jed greenlighted the trade discussions last offseason.

Maiocco and most of the Niner beat writers work as mouth pieces for the team. Most of the so-called discord between ownership, GM, and Harbaugh occurred because they failed to agree on a salary for Jim's extension. All parties have turned to the media to negotiate.
Other than Tim Kawakami, who is not affiliated to any teams, and operates as more of a columnist than a beat writer; most of the others are just spewing whatever the GM feeds them.
Jim, Sarah, Jim's agent, and perhaps Jack are the only ones with inside info; and no one in that group has ruled out Michigan.

The story appears to be planted by someone not named Schlissel, Hackett, or Debord. The coaching community has probably deduced that Harbaugh, Butch Jones, and Miles are the top 3 candidates. Other candidates and their representatives (Greg Schiano?) floated this story out there to keep their names on the list.
In addition, the article suggests that Les Miles is the #1 candidate at this moment, and certain faction in the AD (Debord?) is dead-set against his candidacy. The smearing campaign has started, and look for more planted stories soon.
